Sea lamprey genome mapped

Feb. 28, 2013 ? Beginning in 2004, a group of scientists from around the globe, including two University of Oklahoma faculty members, set out to map the genome of the sea lamprey. The secrets of how this jawless vertebrate separated from the jawed vertebrates early in the evolutionary process will give insight to the ancestry of vertebrate characters and may help investigators more fully understand neurodegenerative diseases in humans.

David McCauley, associate professor in the Biology Department in the OU College of Arts and Sciences, and Sandra W. Clifton, with the OU Center for Advanced Genome Technology, collaborated with scientists from Japan, Germany, the United States, Canada and Great Britain.

McCauley isolated and prepared the liver tissue from the single adult female sea lamprey, from which genomic DNA was isolated for sequencing. Clifton was involved in management of the sea lamprey sequencing project at the Genome Institute at Washington University in St. Louis until her retirement in 2010. The project then was taken over by Patrick Minx. Clifton participated in the discussions regarding the paper preparation, and she is a senior author on the paper. Sequencing was performed at the Genome Institute and the project was directed by Weiming Li at Michigan State University with funding provided by the National Human Genome Research Institute at the National Institutes of Health.

"The sea lamprey is a primitive jawless vertebrate that diverged from other jawed vertebrates early in the vertebrate ancestry," writes McCauley. "Because of its early divergence from other living vertebrates, the sea lamprey genome can provide insights for understanding how vertebrate genomes have evolved, and the origins of vertebrate character traits. Several important findings arise from sequencing the sea lamprey genome: Vertebrates have undergone two 'whole-genome' rounds of duplication, resulting in multiple copies of many genes present in vertebrates. One outstanding question has been the timing of these duplications in vertebrate history. Results from this project suggest that two rounds of duplication predated the divergence of the ancestral lamprey from modern jawed vertebrates. This result is important for understanding how vertebrate genomes have evolved, and in particular, for understanding if the organization of the genome is common to all vertebrates.

"Most vertebrates contain an insulating layer of cells that surround nerve cells. Cells that wrap around a nerve fiber, or axon, are enriched in a protein known as myelin. The insulating properties of myelin allow signals to be conducted rapidly along the nerve fiber, and the loss of myelin results in numerous neurodegenerative diseases in humans."

McCauley adds that lampreys lack these "wrapped" neurons, suggesting the insulated neurons are specific to jawed vertebrates. "Somewhat surprisingly, the sea lamprey genome contains multiple proteins involved in the synthesis of myelin, including its basic protein. This important finding suggests the origin of myelin predated the divergence of lampreys from the lineage leading to jawed vertebrates, but the role of these proteins in lampreys is not known. Other important findings shed light on evolution of the vertebrate adaptive immune system, and the evolution of paired appendages, such as fins in fish and fore-limbs and hind-limbs in tetrapod vertebrates such as humans and animals."

The findings recently were published in the March issue of Nature Genetics.

E-ink Android phone runs for a week, weighs almost nothing

Who would want a smartphone with a grayscale e-ink screen? Anyone who want days of battery life, superior outdoor readability and low cost should be interested in using the technology in a phone.

Wednesday at the Mobile World Congress in Barcelona, we got our hands on a prototype Android smartphone with an e-Ink screen and were blown away by just how light it was, how sharp text looked on its screen and how long it could last on a battery charge.

Not keen on giving up your full-color, full HD display on your phone? E-ink technology should be coming soon to back covers for phones, supplying info at a glance without draining your battery.

The device we used has no official name, because it?s one of only a handful of prototypes made by eInk, the company behind the grayscale screens that power so many popular devices like the Kindle and Nook. Our demo came courtesy of Nicholas Charbonnier, the proprietor of ARMdevices.net who has reported extensively about the evolution of e-ink technology. The device is designed to last at least a week on a charge and cost cost as little as ?150 (roughly $195) unsubsidized, he said.

Charbonnier told us that the E Ink company is working with hardware partners not only to bring full-fledged e-ink smartphones to market, but also to develop e-ink back panels for popular phones with removable backs. The end products, which could cost as little as $50, would be replace users? existing battery covers with ones that had e-ink screens.

These e-ink accessories would use Bluetooth to communicate to the phone and an app would allow users to put their favorite content on the back of the phone where it could be viewed even when the phone is asleep. Because e-ink screens don?t use any power when not actively changing pictures, these second screens would help increase battery life by helping you avoid activating the front display as often.

The Russian Yota Phone, which we saw at CES, will come with an e-ink screen on its backside when it launches later this year. These upgrade panels would allow users of popular phones to get the same functionality. However, no partnerships have been announced as of yet for either a back panel e-ink replacement or standalone e-ink phone.

Perhaps because it can use a smaller battery or because it has an older ARM processor ? Charbonnier said it has a Qualcomm A5 chip ? the reference design weighed a mere 80 grams and felt as light as paper in our hand.

The device was running a very stripped down, ancient version of Android with a home screen that had a set of tiles for messages, phone, e-reader, contacts, applications and settings. The applications menu had just a handful of apps, including a voice recorder, Web browser and a Chinese app. The contacts list, settings and dialer were all standard Android 2.3 apps. The e-reader had a list of Chinese-language books and, when we opened them, text was sharp.

Unfortunately, it was too dark out at the time of our hands-on to do a direct sunlight test, but Charbonnier captured images of the device outdoors for an article on the e-ink phone and they show a Samsung phone with a screen that?s completely unreadable in the sun right next to the very-sharp e-ink phone. That said, we noticed a lot of bugs in the way the screen drew and redrew it self; there were often artifacts on the screen, which Charbonnier cleared away by shaking the device.

Navigating between menus was painfully slow, and though the device supports multitouch gestures such as pinch-to-zoom, it wasn?t always responsive. There was also significant lag when redrawing the screen, which is always a problem on e-ink screens but was particularly sluggish on this device. That said, it?s important to note this is very much a reference design and proof of concept. When final e-ink phones come out, Charbonnier says they will undoubtedly have an Android skin that uses fewer animations and non-scrolling menus so that the slow draw times are not a problem.

The low power, sharp and images, light weight and low price of dedicated e-ink phones make them particularly compelling for developing markets where cost is important and power is scarce. However, having a second e-ink screen like the Yota Phone is truly compelling in any environment. We can?t wait to see how this initiative turns out.

CoolShip desktop Android computer looks like nothing more than a ...

Readers of a certain age will remember, probably with fondness, the computer-in-a-keyboard form factor exemplified by the likes of the Atari 800XL or the mighty Commodore 64. We've seen several impressive attempts at revival in the recent past, including efforts from Barry S Altman's Commodore USA and ASUS. Now China's FocusWill Information Technology is getting in on the act with an Android-flavored, keyboard-based desktop computer called the CoolShip.

The CoolShip desktop computer has been under development since 2011, and started shipping just last month. At its heart beats a 1.5 GHz Rockchip dual-core RK3066 ARM processor with Mali-400 graphics, supported by 1 GB of DDR3 RAM and 4 GB of NAND flash storage as standard, with 8 GB available as an option. It runs on Android 4.0, with the option of a Windows-like custom skin that FocusWill is also calling CoolShip, that was developed for Chinese users.

The full-size keyboard sports 104 chiclet-style keys (including what looks like a Windows key), there's an integrated touchpad to the right, and stereo speakers rated at 0.7 W each below the main keying area. It supports 1080p HD video playback on a connected monitor via VGA or HDMI, has two USB 2.0 ports, 3.5-mm audio in and out, an SD card slot, Ethernet LAN, and 802.11b/g/n Wi-Fi technology.

The 395 x 215 x 34/17-mm (15.5 x 8.5 x 1.3/0.6-inch) low power draw (10.5 W) machine tips the scales at 1.2 kg (2.5 lbs) and has a built-in 3.7 V (300 mAh) lithium battery to protect the OS in the event of a power failure.

FocusWill has now hit crowdfunding site Indiegogo to help give the keyboard computer an extra global push. Backers can get a basic 4 GB storage package (which seems to have everything detailed above except for the touchpad) for just US$89. The company will throw in a USB mouse for an extra $10 and up the memory to 8 GB.

For a pledge of $119, you'll get 8 GB of storage, a USB mouse, a 16 GB SD card and a "try out" version of the English version of the custom Android overlay. Other levels include multiple buys and all bids include international shipping. Backers can expect delivery to start in April.

Iran hails 'softer' and 'smarter' approach to its nuclear program

Talks on Iran's nuclear program made unexpected progress in Kazakhstan, reaching what Iran called a potential ?turning point? to limit its most sensitive nuclear work in exchange for modest sanctions relief.

Tehran reacted positively to a revised proposal that eases demands from six world powers on Iran's 20-percent uranium enrichment and its deeply buried Fordow facility.

The concession caught Iran's attention. It is now being asked to "suspend" it's 20-percent enrichment and can use its uranium stockpile already enriched to that level for nuclear fuel. It also only needs to modify equipment at Fordow ? not close it down permanently ? so that the facility cannot quickly and secretly resume operations there.

Those steps are the first from the United States and other world powers to diverge from demands laid down last spring ? and rejected ever since by Tehran ? to completely stop 20-percent enrichment, ship out its stockpile, and shut Fordow for good. That proposal also offered no reciprocal concessions on easing sanctions.

The P5+1 group (the US, Russia, China, Britain, France, and Germany) said it was waiting for action, not words, but Iranian diplomats hailed a ?softer? and ?smarter? approach from the P5+1 and sought to portray it as proof that sanctions pressure had failed to work.

The new offer was ?closer? to Iran?s position and ?more realistic comparing to what they said in the past,? Iran?s chief negotiator Saeed Jalili told journalists after the two-day talks ended yesterday.

?If this is a sign of a change of strategy ? we believe this is a momentum and a turning point,? Mr. Jalili said.

Jalili later told The Christian Science Monitor in an interview, ?What is important today is we repeated our advice to them that the strategy of pressure is wrong and could not bring any results.?

A DIFFERENT READING

Iran?s positive assessment was not matched by the P5+1, whose diplomats would only say talks were ?useful,? and did not amount to a ?softening of position.?

?Concrete results? will matter more than atmospherics in handling ?the most destabilizing and urgent elements of Iran?s nuclear program," said a senior US diplomat.

Diplomats on both sides cautioned that a ?long road? lies ahead to find any deal that can satisfy all. The P5+1 wants to cap Iran?s nuclear advances, and ensure the Islamic Republic will never have nuclear weapons. Iran wants its ?right? to peaceful nuclear power recognized, and all sanctions lifted.

The new P5+1 package includes no easing of debilitating oil or financial sanctions that have choked the lifeblood of the Iranian economy and severely restricted all financial transactions. Other measures on the table, however, ?are meaningful and would be of substantial benefit to Iran,? said the American diplomat.

?We recognize [the revised P5+1 offer] as a modest initial measure ? that does not address our full range of concerns,? said the US diplomat. The aim was to ?put time on the clock to reach the comprehensive agreement we all seek.?

Both sides will convene for technical meetings in Istanbul on March 18 and for another full round of talks in Almaty on April 5- 6, picking up the diplomatic pace after an eight-month gap.

STEPS ONLY IRAN CAN TAKE

Iran said it was not deterred by what it called the ?very small steps? of sanctions relief on offer, such as resuming trade in gold and precious metals, and petrochemicals. It is likely to ask for more at the Istanbul talks.

?It is not important that these steps are small,? Jalili told the Monitor. ?The important thing is that those steps should be balanced. A response to a small step is a small step. We have a readiness for taking longer steps.?

Jalili said that Iran has already taken a number of steps that the P5+1 has not responded to.

?Some of the confidence measures that we have taken are unique,? Jalili told the Monitor. He lists as most important a fatwa against nuclear weapons by Iran?s Supreme Leader Ayatollah Ali Khamenei, who has repeatedly rejected the bomb as un-Islamic.

Another step is conversion of a substantial portion of Iran?s 20-percent stockpile ? detailed last week in a report by United Nations nuclear inspectors ? into oxide for fuel. That makes it very difficult to now use in any weapons push.

?What we said [to the P5+1] was we have taken several steps ? we didn?t enter into the details ? of these types of confidence-building measures,? said Jalili. ?We have taken a lot, [and] they should respond.?

The senior US official says the fatwa and 20 percent conversion are both ?useful? steps, but that those signals do not count so clearly as confidence-building measures in the P5+1 process.

?Neither of those things solve the underlying issue here, which is, in the first confidence-building measure: halting the [20-percent] enrichment ? dealing with the stockpile, and dealing with Fordow.?

?We may have changed the way it all looks, but the overall effect of it is quite substantial,? says the US diplomat. ?We have listened to their concerns. We have tried to put a meaningful, fair, and balanced package on the table.?

A 'SOFTER' TONE

For the Iranians ? whose leader Mr. Khamenei has recently lambasted the negotiations and increasing sanctions pressure as a plot to destroy the regime ? the P5+1 change was palpable.

?The fact that they didn?t ask to close Fordow and stop all enrichment is a big achievement,? said an Iranian diplomat, noting a six-month timeline for these initial steps put forward by the P5+1. ?Their tone was softer, more realistic, and smarter. But as Mr. Jalili said, there is a long way to go.?

UN Security Council resolutions require Iran to stop all enrichment, until questions are resolved about alleged past weapons-related work. That applies to the 20-percent level ? which is just a few technical steps away from being turned into bomb-grade ? as well as Iran?s much wider-scale enrichment to 3.5 percent purity, to fuel power reactors.

The revised P5+1 proposal uses careful language to achieve some of those ends, but in a more face-saving way. Iran is now asked to ?suspend? 20 percent enrichment, and agree to ?significantly restrict the accumulation? of that material, says the American diplomat. Intriguingly, that is to be done ?while enabling the Iranians to produce sufficient fuel for the Tehran Research Reactor,? which still requires fuel made from uranium enriched to 20 percent, adds the American.

Fordow ? a small facility monitored by UN inspectors but impregnably buried beneath a mountain ? would need to be altered to ?constrain the ability to quickly resume operations there,? says the senior US official.

Enhanced inspections by the UN would also be required, to ?provide early warning of any attempt to rapidly or secretly abandon agreed limits and produce weapons-grade uranium,? the US diplomat says.

The Kazakh venue is especially relevant: More than two decades ago, the newly formed nation gave up its own nuclear weapons soon after the collapse of the Soviet Union.

President Nursultan Nazarbayev last year called on Iran to limit its nuclear ambitions: "Kazakhstan's experience shows that nations can reap huge benefits from turning their backs on nuclear weapons," he wrote in The New York Times.

Iran had dates ready for the next two stages ? a signal of interest that surprised P5+1 diplomats because determining past times and venues took weeks of haggling.

?Their answers are now closer to our ideas,? said Iran?s deputy negotiator Ali Bagheri, who will lead the next round of technical talks in Istanbul. ?For these ideas to come even closer, we need a meeting to make them more active.?
